There is no way to give system level instructions to Copilot-CLI outside of repo specific instruction files.

Proposed solution

Add a --system-prompt parameter for copilot-cli to pass system level instruction directly on top of the repo level instruction files.

Bump this! The system prompt is quite long (46030 characters) which can pollute the context. It would be much nicer to customise this

I was able to create an extension to let you append or replace the system prompt https://github.com/wiltaylor/CopilotCustomSystemPrompt.

This should be a pretty easy fix in copilot cli itself. Its in their extension API.
