This is intended behavior from a recent change, not a bug.

The color picker was converted from a modal dialog (with Apply/Cancel buttons) into a non-modal tool window, similar to the Layers and Tags windows. The trade-offs:

• Colors apply immediately when you select them — there's no longer an Apply step.
• The window stays open on purpose, so you can try several colors in a row, or apply colors to multiple shapes, without having to reopen it each time.
• You can dismiss it any time with the X button, or just leave it open and keep working — it's non-modal, so it won't block interaction with the canvas.

So selecting a color and then continuing to edit your diagram is fully supported — the palette being open doesn't get in the way.
